In the middle chamber I have a couple pieces of L.R. Rubble, the carbon pouch and the sponge. I have heard that carbon should not be left in the tank or used. Is this true? Should I take the carbon out? What is the exact purpose of the carbon then?

carbon absorbs colour and odour out of the water! all in all it improves the clearness and quality of the water! I would leave it in! just clean every few weeks and replace the bag once every month or so!
 
AcroShark is correct.
I don't run carbon anymore in my 28 gallon JBJ. My water parameters are nicely balanced, the protein skimmer and the uv sterilizer do the rest.
