29 biocube problem! Help please!

Okay everything was running smoothly, but then I added a seaclone 100 protien skimmer to the biocube, and it took almost 18 hours, but it sucked my third chamber (one with the pump) dry.
Any ideas? Is it the skimmer like I am thinking?

add more saltwater through the min/max line in the third chamber to get the pump to work again...all thats going on is that the skimmer is sucking the water into the skimmer, dropping the water level a little bit
