I have a 125 aggressive fowlr tank. The puffer and panther grouper make a huge mess with their fecal matter. Is there any kind of fish that will sift through the substrate and at least help a little towards the cause.

Anything that would help knock down the detritus would end up a puffer snack. Urchins, snails, cucumbers. I wouldn't recommend a cucumber to my worst enemy.
Goatfish will sift through the substrate and help stir it up so maybe that could help remove waste. If the grouper doesn't eat it.
yeah, anything that sifts sand will get eaten in a FOWLR. i would just try to keep it clean or feed a little less.

You could try picking up a handful of hermits, they might not end up as puffer food... Hermits worked very well for cleaning up after the Snowflake eel I had.

They might last a little while if you toss in a lot of empty hermit shells to camouflage them.
Puffers love to chew on hard stuff. It's mandatory for their continually growing teeth.
