Sure, if you don't want the life that is on there to survive. It is better to clean it in a bucket of saltwater with a stiff brush.

No. The biological bacteria is on the surface but it also lives within the crevices of the rock. Just don't clean all of the rock in the tank at once, or you may see a mini cycle.
