Cup coral problem

Our cup coral has developed a white and brownish area. It's mostly white, with some brown areas (mostly near the outer edges of the white region) and is on both sides of the coral (front and back). It's nothing that can be 'brushed' (gently) off.
Is this dead, decaying portions of the coral? Is there anything I can do to help it recover? We've been having difficulty of late keeping our alkalinity up, but we resolved that a few weeks ago with more regular additions of Reef Builder in addition to B-Ionic. Otherwise, the calcium, ph, alkalinity and nitrites/nitrates are all in normal ranges.
We've had the cup coral for about 3 months, with the cup positioned so that detritus doesn't collect in it and have very good lighting and current flow. It's been fine up until now.
