flame angel with discoloration

About a month a go my flame angel had these bumps on her head with these white things coming out of them (looked like zits). I treated the tank with copper and it went away.Soon after she had discoloration where she had the bumps.Could she have gotten scarred?Is there anything I can do to treat the tank? I have a 40 gallon tank powered by a 330 bio-wheel and a CPR BAK PAK 2R with 50 ibs. of lr and the tank has been established for 3 years.Also have a flame hawk and a true percula clown that are doing great.

Yes, the fish could have scar tissue. How is the fish's health at this point? Eating, swimming, body condition, etc.?
Are the bumps bigger then before?
