The first bit of information is that you should NEVER mix species of anemones in one tank, especially if its only a 55 gallon.
Second is that it is entirely possible that the clownfish has carried the stinging cells from one anemone to another.
Third is that you should not have a carpet anemone in a 55 gallon tank, that tank just simply isn't big enough for it. These guys can get to be over 2 feet in diameter.
In my opinion those lights are not strong enough for a carpet anemone, when dealing with CA's you should have MH lighting.
You also seem to be a bit overstocked with fish in this tank, 7 fish?
My suggestion would be to get rid of the carpet anemone, send him back to the LFS for store credit or give it away, but find a good home for it.
As to the clownfish with the hole I can't say, I'm simply not a disease expert but I would not let it near that carpet anemone anymore. It is a sick fish now and the carpet may simply eat it.
As to the carpet anemone, it could simply be reacting to the stinging cells from the other anemone, water chemistry or other stress values. Get rid of it.

Absolutly I think that the LFS gave you bad advice.
Let me put it this way. The LFS has something to sell you, I don't, my advice is free and I don't ask anything in return. I am only here to help and share the passion of this hobby.
I have been studying anemones for over 5 years now. I have been raising Bubble tips for over 4.5 years.
My suggestion: For future purchases/upgrades whatever you wish to do with your tank, go ahead and ask your LFS, then come and ask us on this board. Many of us have been there done that and we can help and steer you away from bad advice or at least give you some other opinions or different ways to to things.
