My feather duster lefts its tube

My feather duster left its tube. Its upper half is covered with sand from my tank and the lower half is exposed. What should I do with the old tube? leave it? remove it?

If I leave it in, will it create Ammonia? If so, then I will take it out because I am having problems with Ammonia right now?

My feather duster just did the same thing. He crawled 1/2 way out of his tube then would go back in. Now, he's completely out and at the bottom of the tank. I can see the "duster" (crown???) but it's about the size of a dime. Normally, when he's out he's about 2.5"-3" across. Is this normal? Should I remove the empty tube?
