Here is what works for me. I use PhotoShop, but any image editing program that supports layers and has the eraser tool will work.
Open the photo
Make a duplicate layer in a new image
Convert the new image to greyscale
Make a duplicate layer back to the original image, you now have a "Background" layer in color and "Layer 1" in greyscale on top
Use the eraser tool to erase the portions of the greyscale image that you want to be color, and the "Background" layer will show through.
Simple 'eh?

Time consuming no? especially on the polyps... Photoshop is such a neat program, I have an older version of it, but I like it anyways.

Nikon CoolPix 700. Decent resolution, but no zoom. I will be replacing it soon.
