I just bought a 250 gallon aquarium with 2 overflows. Each overflow has two holes drilled in the bottom. One about 2" and one aboaut 2 3/4" in diameter. I have also purchased a Mag 36. What is the best way to set this up properly?

Did it come with bulkhead fittings? If not you will need to get the proper size of bulkhead fitting. Then I recommend a durso standpipe for the intake to your sump, you can look up the plans to make them online, Do you have a sump? Are you going to hook up your pump submerged or inline?
