Pump Problem

The simple solution is to place your pump deeper. If you can't then you can place a small sheet of acrylic or plastic on the top of the pump, co-planer with the water, and it will prevent the whirlpool...
Notice the clear plastic piece in the picture below:

Obviously this is a return pump. The thing to do is to stop the water from getting so low in the return pump chamber. Likewise a piece of acrylic or glass or something like that would work, but why on earth would you want to run the pump in so little of water. With no tolerance for evaporation. Or possibly evaporation is the cause of it getting so low?
In which case, simply top it off more frequently. An ATO would solve this problem easily.
