I've seen people have their skimmers hooked up by a small tube to a jug or bucket that fills up with more waste from the skimmer cup, how is this done? does it make your skimmer more efficient or what is the purpose?

It makes it where you don't have to clean the skimmer cup as often. It doesn't make it efficiant beacuse the skimmer "collar" needs to be wiped down every now and then so it doesn't clog.

I personally don't like the whole setup because you should always clean and wash your skimmer cup - makes for good routine maintenance.
 
I believe it is just so you don't have to empty the cup as often. It might also be in case the cup overflows. On most cups there is a plug you can remove and attach a length of hose into a larger container.

I'm not a fan of this either because if the skimmer goes crazy, the collection container can overflow and cause a catrastrophic water loss, as well as a flood of putrid stinking skimmer nog everywhere. This sort of thing really can't happen to a closed off collection cup.
Skimmers can go nuts and produce a flood of skimmate after a water change, during feeding, or other major shifts in water chemistry that occasionaly happen. Just ask Steve Weast (Oregon Reff). This is how he lost a tank with tens of thousands worth of livestock in it.
