The good water going in (this would be a problem), or the old water going out (this would be normal to some degree)?

"yellow" colored water is a sign of not using carbon, or that your carbon is used up. it's also quite possible that you have too much detritus that's floating around. how often do you do water changes?

Sounds like you need to start doing water changes more often. Shoot for every week or 10 days.
+1...

Personally, I don't run carbon. I have tried it and just never saw a beneficial difference, but arguably, many do and it helps. But I agree that more frequent water changes will make a notable difference right away.

Yellow water in a closed system is an effect due to the accumulation of dissolved large organic compounds. While activated carbon or ozone can be used to manage it, one must remember this.
The accumulation of dissolved organic carbon which caused yellow water can reduce the amount of light reaching our corals and reduces uv penetration through the water so when using a chemical filtration method to prevent this one must make sure not to remove the organic carbon to fast since the sudden increase in light and uv level can shock the corals and may cause bleaching. An interesting study on this was preformed my Bingman in 1995
Also note worthy is the fact that the yellowing happens so slowly that most hobbyist do not notice the change because they view there tanks several times a day. Also the use of high Kelvin lighting can mask the yellow color due to the high blue output
