Another Stupid Question

Ok , being that I am supreme newbie and worried about every little thing damaging my tank and fish here goes the latest in the series...
Since I had sand floating around for a couple days in the tank it has collected in small deposits throughout a few different places in my wet/dry filter.
In the tank that hangs in the water over the back there is a small amount of sand, in the first chamber below the bio-balls there is a very little bit of sand and in the return chamber that sends the filtered water back to the tank has a little bit of sand. I added water to the return chamber of the pump (RO water) to make it cover my pump and it rustled up some of this sand and made my tank cloudy again. Should I stop the wet dry filter and dump this sand out? Or will it disperse over time?
Please advise as I am nervous about little bacteria growing in these places.

Everything was always flowing ok, just when I added water to the wet dry it shot out all the extra sand. So I guess it kinda got cleaned out anyhow. Thanks for all the advice.

Side Note:
Get rid of the Bioballs before its too late. If you have questiuons about that search the site for Wet Dry filters or nitrate factories.

Do you think I should do this after the nitrate cycle and after I add more LR? Right now I am only at around 40lbs of LR. I want to get about another 60 or so, and I have about 20 lbs of live sand and 40 lbs of tropical sand. The bio balls are part of a wet dry filter. I was told by the LFS that this would never need to be cleaned. I noticed others by looking at pictures they have the same balls in their wet drys.

P.S. Maybe I am just using a bad term here, they are blue rubber balls with knobbies on them. Much like I believe Mr. Salty has on some of his pictures.
