the only way they over run a tank is when the tank has excessive amounts of food for them. naturally the coral eating type you don't want to keep providing with corals to eat, but the other harmless type their population is self regulating by the amount of excessive nutrients you add to the tank, stop over feeding and they die back, simple as that.
the flatworm exit is safe for your corals just follow the directions.

the only way I know of flatworms being 'bad' is that when they infest your tank, they literally 'cover' up the corals because there are so many of them and the corals suffer from decreased light and feeding.
They suffocate your tank basically.
as long as your nutrient levels are low, they will die off. my tank was covered in them, i looked into flatworm exit, but before i bought it, they were pretty much gone. now there completely gone, havent seen one in at least 8 months.

some flatworms eat only coral tissue, they don't suffocate it they devour it.
