Well I've always just found a thin "neck" on the rock somewhere and gone around the whole thing.
Drilling live rock shouldn't be too difficult, if you go slow and sacrafice a standard twist bit...
You could drill your rock with a diamond concrete bit, and use acrylic dowel rod and pin your rock in the place you like them to make them more stable......
