my baffles came looses last night and i am wondering what they do and is there really an need to empty the sump to repair them.

Silicone will not dry unless the surface and area surrounding it is dry.
You need to take the sump out or completely dry it and put a fan on it to dry up the excess and use a razor to take off the old silicone. Old silicone will not adhere to new silicone. Also, you should put a larger bead on the backside of the baffle because of the water flow pushing it.

Depends on what is in your sump. You will at least want some baffles between the skimmer and the return pump. The reason is it will keep micro bubbles from going in the return pump. It also Keeps the water level at a steady hight for your skimmer.

An alternative would be to not use silicone at all. Use foam weather stripping.
Wrap a piece of weather stripping around the baffle, compress and replace baffle, when the weather stripping absorbs water it will swell locking the baffle in place.
I have used this method for a few years now on several different sumps with great success.

I never thought of it. But that would work
