What's the importance of having it under my LR?
Would the flagstone type of rock I used in my freshwater tank be ok?
Or am I cool just having the LR ontop of my substrate?
Using base rock helps keep the cost of buying all live rock. That shale or flagstone stuff isn't the right make up. Base rock and live rock should be of calcium carbonate makeup.
I used about 50 pounds of base rock and 50 pounds of live rock when setting up my 90 gallon.

I just did the same thing. I bought Base rock on the web for about $1.80 lb shipped and put my LR on top to help seed it. LR here in CT has averaged $6.99 lb. I still soaked the base rock and cleaned it up before putting in the tank, just in case.
How long did you let it soak? I've had 50lbs in a tub with live sand and a filter for a week now. Do I have to wait until it shows signs of coraline growth?
I just did it for a week in the salt mix at 76%. I just wanted to make sure it was clean. I don't expect to see any growth for months after it is in the tank with the live stock. Just sitting in a tub won't do much in a week or two.
