How does a bubble tip discharge its waste. It seems with mine a day after I feed him krill he gets really small in size and spits it out the hole it went in. The next morning he is back to his regular size.

Just the way you described. The anemone will completely deflate itself, expelling all water and waste inside its body. During this process it will often look dead (or at least unhealthy). This can last as long as 36 hours, but in most cases will only last a few hours.
