Just Setting up... Cloudy tank after two days of clarity. Why? What should I do?

Give it time to cycle and build up bacteria. When there is enough bacteria build up it will clear off. As stated its normal with a new DSB as well.

I haven't had my tank up for five years and some of the knowledge has escaped me, but in regards to substrate? Do you mean through my filtration?

your substrate is your sand or crushed coral.
when i first set up my sand in my 29... it was clear within 2 days... then the water turned real milky looking. It sucked. Make sure you have good circulation and just be patient. Mine took 6 weeks before it finaly cleared up. Right around the same time my trites finaly zero'd out as well
