They can smother corals and kill them. Siphon out as much as possible, you'll have to do it for weeks. There is a chemical by Salifert called Flatworm Exit, I've never used it because I always heard mixed reviews and I'm not a huge fan of putting chemicals in the tank. I got rid of mine with siphoning and the help of a sixline wrasse and a spotted mandarin. (The wrasse was a bad idea in the long run and I could have done it without him). It took about three weeks and I lost pipe organ coral in the process because the flatworms just smothered it from the light.
By the way, the second pic with the polyps, that looks like my old pipe organs did. They can smother your zoas, I'd pluck them out.
