Yes, a SFE and a Toby puffer, of your choice, will do well in there.
2) What is the risk of a Snowflake eel biting other fish in a tank?
I recently asked the same thing. I was told that they have very poor eye sight and will strike where the food is. If you fish happens to be biting for the same food, he may get hit. I was told by a good friend of mine that SFE's can be aggressive toward tank mates.
3) Would a 3-Stripe Damsel bully a Clarkii Clownfish?

Very likely. 3-stripes are one of the more aggressive species. Clowns are a less aggressive species of damsel.
