one thing I don't see in there are any power heads. What are you using for water movement??
I would start scrubbing some of the rock each time you do a water change. siphon out 5 gal into a bucket, take out a few pieces of rock, scrub with a new clean scrub brush, rinse, and return.
Is that sand or crushed coral. I its crushed coral, you may need to vacuum it also - do just a section at a time. if its sand, you need some sand sifting snails

After reading this, I went back to pg one and looked, not only are there power heads, the top of the water is totally calm....There should also be surface movement.

ok, whats an ammonia bubble?????
Another thing, how much food are you feeding those three small fish and how often. You dont need to feed very much and you should be rinsing your frozen food before feeding.

heard that there basically pockets of ammonia that build up in your tank and then realease lots of ammonia into the tank but no not them. There really weird they look a bit like olives and you can take them out of the water and burst them but you have to put a good bit of force on them to get them to burst weird

you didnt answer the question about water movement in this tank. Do you have any powerheads.
