That's interesting. Your protein skimmer is your only type of filtration? If you said yes, then this question applies, so you just don't filter the tank for 12 hours. It seems like you know what you are doing though.

Actually, I only skim part-time, i.e., I shut-down the skimmer from 9:00pm to 9:00am. I started doing this a couple of months ago as an experiment to increase polyp extension and coral growth rates.
