I bought a New (hang on side) protein Skimmer and now there are a lot of tiny bubbles on my rock, glass and substrate. Is there a way to fix this so there arent bubbles or atleast not as many?

Did you rinse the skimmer prior to installing?
Don't worry about it, the bubbles should go away once the skimmer breaks in. Which skimmer did you get?

Im going to have to look at the box when I get home. I bought it online and their was a previous owner who said they washed it before shipping b/c they used if for a couple months. But, I didnt wash it. That was stupid now that I think about it. One other thing do I need to keep letting more air into the air intake. I have to adjust the screw on it about every week to let more air in so it collects the black stuff in the water. Or do I leave it go and it collects when their is actually too much in the water.

I would say keep adjusting so it's always producing skimmate. If you over adjust, you'll notice the collected skimmate will not be black or dark as you described, it will be yellow or closer to the color of your sea water and a thin consistency.
