I took the tube off, then i put the filter cotton back on the inlet.
should i have done that or is it ok with no filter on it? do i leave the powerhead on all the time?

If the inlet is completely submerged then it doesn’t matter if you leave the filter on. The bubbles are there because it is getting air from the outside.
Yes, leave the power head on all the time.

I have 2 295 gph powerhead in my 90 gallon along with my mag 7 return. I did have 4 power heads at one time, but removed 2 when I moved the tank and have not put them back yet.
When you add the powerhead, turn it upside down under the water a few times to try and get the trapped air out of the case.
