We just installed a new skimmer. I dont know how to set the settings. I cannot tell what is right by looking at it. Bubbles, too much water in top cup...these kinds of things??? Any advice from anyone will help.

Tell us a little bit about your setup. What size tank, what kind/size of skimmer and is it external or in-sump.
Often times there is a break in period with a skimmer, it can take a day or two or even a couple of weeks before it starts pulling crud out of the tank the way it's supposed to. Usually adjustments will have to be made by raising or lowering the water level in the skimmer. Certain skimmers run best with the water level set at a certain height...etc.

125 reef tank. In sump skimmer. Up to 150. First settings i guess were too high. Cup was full of water and brown stuff already in the cup. Went to LFS and none of their skimmers had water in the top cup. Bubbles barely overflowing into cup. Told me to lower bubbles to bottom of cup and let them accumilate on their own and waste will eventually overflow ?????

Yep...that sounds about right. You want to have the bubbles where they are bursting right at the lip of the cup and not overflowing into the cup otherwise you'll end up with a watery brew. Definately try that and see how it goes.
