I just set up my reef tank and want to add a sump and refugium. My question is where to put the skimmer in this set up and in what order this will work best?

Personally I think it's a matter of choice.
As long as the protein skimmer is in the water system, is allowed to draw in water and discharge AND you are seeing skimmate production - it will work darn near anywhere you want it in your systeem.
Some like to lay out a logical step one, step two sort of progression - thinking that each phase will increase the effectiveness of each next phase.
I don't think it matters all that much though as long as the skimmer is not discharging bubbles back to your return pump, and ultimately back up to your display tank.
This is my opinion as always - and should be considered as such.
Personally I like the intake for my tank return to be as close as possible to output of skimmer. That way (in my mind at least) the "cleanest" water possible is getting back to tank, while "dirtiest" is processed. Of course, that's why I still have bubbles in my tank! <img src="graemlins//silly.gif" border="0" alt="[silly]" />
The order I would like to go is refugium, sump, skimmer, UV then the return. Also, how many pumps do you think I would need in this system and how big. It is a 65 gallon tank, 20 gallon sump and a 10 gallon refugium
