Super Skimmer 125 causing bubbles

I already did a search and read everything I could find on this subject. I found a lot of good information, but I don't feel like it really pertained to my situation.
SETUP:
55 gal. non-drilled, so everything is hang-on
2 600W power heads
10,000K compact fluorescent
Super Skimmer 125
The skimmer seems to be generating a lot of air bubbles in the tank. The bubbles get on the rocks, glass, and sand. Then algae grows over it all. This is terribly frustrating.
CURRENT LIVESTOCK:
1 Percula
1 Xenia colony
5 peppermint shrimp
3 emerald crabs
10 bluelegs
2 redlegs
3 Astrea snails
I've got 2 goldenhead sleeper gobies on order as well as an orange spotted lawnmower blenny, 10 astreas, 1 fancy nassarius, and 1 cleaner clam.
I figure these guys will clean up the algae problem, but what do I do about the protein skimmer making so many bubbles in the tank? I've got to think that bubbles=NITRATES. Am I right?

I had the same problem with mine .What i did to stop it was this:
First thing was made sure the hose wasnt pushed down into the white sponge in the bottom of bubble diffuser box.There is suppose to be a 1" gap in between hose end and foam pad on the bottom of the diffuser box (cut hose if needed).The diffuser box is supposed to be 1/8"inch out of water,i also pulled black bubble diffuser foam up out of box above water line about 1/4" to 1/2" .
If that dosent work this probably will.

I've got the tube set 1-1/2 to 2" from the white at the bottom. Here's a thought...the water flow coming into the diffuser is so great that there's water overflowing from over the top of the box. Is this correct?

Thank you so much for the advice! I just cut the input hose a little shorter and pulled the black sponge up, and, boom, no more bubbles!
