Provide your specific tank parameters. YOu have, IMO, incompatible fish, and it sounds like a disease as well. How old is this tank?

The fish appears tro be a blue-spotted puffer. I do not have one but was able to locate this pic http://divegallery.com/puffer_bluespot.htm. The caption says it is a shy fish, often hiding in rock work.
I personally thik the issue may be w/ oxygen in the tank, how much agitation do you have on the surface water?
I do not think the molly has anything to do with it, I have a couple left in my tank as well and they do fine - but they do serve as a source of food for my green spotted puffer, so yours may just be a little too fast to get eaten completely which is why you see the damage on the fins.
My green-spotted spends quite a bit of "down time" just hanging out in the corner of the tank behind a plant, so maybe yours just prefers to lounge on a rock.
Don't know if this has been any help, but I don't think you're doing anything wrong and started to get quite a bit of unnecessary flack here.
