I don't know a thing about a watchman goby...So this is just a thought
. It looks healthy, and it doesn't look starved.
Most ocean critters are geared for survival, mixing into the environment is one of those methods, like a chameleon. Maybe if you put some yellow in the tank instead of all the rock it will go yellow again. Because it looks to me like it is blending to its enviroment.

One possibilty is stress. Have you added any new fish in that time? When their stressed they can get darker/fade some.
Gobies are funny in the fact that they can perceive a threat from a fish that could carless about them. So the fish may not be bullying or paying attention to the gobie at all, but still it's intinct perceives a threat.

some species of fish just have a hard time maintaining natural vibrant colors long term in captivity. perhaps they should be added to the list.

thanks for all the replies. no new fish in over 9 mo. he is the only fish to change his color. as for other fish picking on him, its the other way around, he likes NO ONE to come near his space, not even hermits, he only lets my 2 emerald crabs hang out with him. he even feeds them.
i am taking my tank down this weekend cause we are moving, i hope all goes well and i dont loose anyone in the move.

It seems that their are enough cases where you could call it normal. My dads was like that. Perfectly healthy untill he at a HUGE (not exagerating) cleaner shrimp.
Not to mention goldfish, peppermint shrimp...
