I am about to install the bulkheads and was just wonering if its a good idea to put a small coat of silicon on the rubber gasket when installing them?

I wouldn't as it would create problems in the future if you need to remove the bulkheads. I just hand tighten them and they're good to go.

I agree with Viper, just make sure everything is clean. A hint, when tightening the bulkhead, do NOT allow the bulkhead to turn once the gasket makes contact, only turn the nut. if you alow the bulkhead to spin while tightening, the gasket can get distorted and leak.
