Yes, run the protien skimmer while you are cycling the new tank.

The only thing I am interested in knowing, is how long have all these fish been in the 65g tank? I have a 60g with one fish in it (Foxface) and she really likes to put her waste all over my nice white sand!!! So I am just trying to imagine what the waste looks like at the bottom of your tank.... Even with my clean up crew it doesnt take care of everything....
