You can get some plastic mesh to cover those areas. My LFS uses it on all their tanks. they weave it through the overflow slats and also attach it around tubes with plastic ties.
IMO the acclimation of a shrimp for 10 minutes will cause a lot of stress. Shrimp need a slow drip for about 2 to 3 hours at least. They are very suseptable to salinity swings. You stated that the LFS water test said there was a difference in Salinity

You should still clean the balls periodically. If you let them go to long then the bacteria builds up to much and dies off. You shouldn't take them all out at once and rinse them but just some and do it over time. Maybe get into a scheduled process.

Based on the information you gave, and the water parameters looked fine, I would venture to guess that the tubing caused the deaths. If the tubing stated not to use for drinking because it contained chemicals then you have those chemicals in your tank. without knowing what the chemicals are...
