In the acclimation guide for fish, it states that one should never put an airstone into the water with the fish/inverts because the air bubbles cause a spike in PH and Ammonia........
So how is it that Protein Skimmers do not have the same effect on the saltwater in your tank??? They are producing millions more bubbles than an airstone......

As a bagged fish breathes the amount of dissolved CO2 rises and that is what lowers the PH. The ammonia in the bag is far less toxic because of the low PH.
If you put an airstone in the bag it will remove all of the excess CO2 and since it was the CO2 keeping the PH low, the PH will quickly rise. The rising PH makes the ammonia toxic again. It doesn't create more ammonia, it just makes it more toxic.
The skimmer in a tank does remove some CO2 and this can help keep PH higher but since the PH in a tank doesn't get that low it not going to spike the PH.
