one on each end in the back of the canopy.
Are there any other openings for air? Sometimes they leave a gap in the back for cords and stuff.
In my canopies, I have the fans in the back blowing in and the very top is partially open to let the heat out.

The back of the canopy is open to accomadate the filter and the overflow box.
I would have them both blow the same way then like journey said. Either way in or out.
For mine, I push air into the canopy for 2 reasons.
1) It puts cooler air into the canopy. Problem is the fans get dusty.
2) I'm concerned about pulling salt spray through the fans and destroying them.

If the goal is to keep flourescent bulbs cooler for longer life then the fans need to point at the bulbs.
If the goal is to cool the water then the fans need to point to blow across the water surface to increase evaporation.
If the goal is to increase the temperature of the room then point them out, into the room.
It depends on what you want the fans to accomplish.
