I don't think they will die. Rub off all the crap with your fingers gently in some water. The polyps should be closed and you shouldn't be able to damage them. Mine only come out when I feed the tank or at night so don't be surprised if they dont come out immediately.

I just took mine out and placed it on a cutting board. I sliced it up with a razor blade in pie shaped pieces. Then I tightly attached them to rocks with bridal netting and an elastic. After two weeks, they were attached and I could place them where I wanted in the tank. It has been a while...

You should change over to RO definitely. But your damage is done. You are cycling. Just watch your levels and if they get higher, then water changes. Hopefully the ammonia and trite will settle and you will be left with trate. Then the cycle is almost over. Hopefully you won't lose anything...

Poisoning the bacteria with chlorinated water changes or sudden temperature changes can also set the cycling process back to day one. You said you are just using a water filter. I don't know what you are using for a water filter, but I don't think they usually capture chlorine. I'm not a pro...
